well i can think of two theorys:
may and wally secretly collect gym badges
they have a programme in their pokedexs that allow them to control any pokemon they use that they recieved from others, however they took out brendan's(sp?) because they didn't get along with him that much at first.
these are just random theorys i've come up with, the odds of these being right are very, very little to none. so please don't shoot!

Okay S.Jupiter how about this?
The badges aren't just little pieces of metal that clip to your shirt. They could be nano-bot devices that emit some sort of pokemon-technology signal that reaches all pkmn trainer's captured/traded pokemon that are in the general area radius of the badge wearer. (So that applies to May and Wally too.) The signals reach the brain of the captured/traded pokemon and umm.. removes the disobey impulse from their brain (or at least nulifies it) for aslong as they are under a certain level or within the badges signal radius. (Its kind of like weak mind control) And the effects last longer with the more badges that are aquirred.
So.. ye! Does that explain it for you?
