It's just like normal Pokémon, only now you have to do that Advance Wars style movement crap to attack.
I can really see that game doing some sucking.

I see it as sextuple battling more than advanced wars, and that would lead to a lot more use of strategy.

Like you just surround one slow Pokémon with a bunch of fast ones and kill the slow one before it can move.

There you go that would be a strategy.
The downside of that one is that, while all your fast guys took their turn attacking my slow one, all my guys are picking off your faster but weaker guys.
Other factors: Weather moves would affect every battle, Earthquake would hurt everyone on both teams, pain split could let you equalize health between your guy and a guy on the other side of the field, and moves that hit two pokemon in double battles would change.

Also certain attacks would have a range at which they could affect. Example: Thunderbolt could attack enemies up to three spaces away from you while something like tackle might only hit something right next to you. Also certain attacks might be able to hit all enemies on the field, like Dave said or only those next to you. Suddenly moves like earthquake and surf have a lot more potential. Also attacks like whirlwind or roar might force Pokemon around you to move a random number of spaces away. Battles as I see them would probably be best set up in an attack, counter attack form. Example, your opponent attacks you but then you get to choose a move to counter attack with, helping to level out the playing field a bit, area of effect attacks, like maybe earthquake, would only be limited though to those Pokemon still currently around you. So really if you have one powerful slow guy just give him attacks that affect multiple Pokemon around him. The enemy may reconsider that attack they were about to give.
The exp/level system in the RPG's could easily be preserved due to the number of wild Pokemon one would encounter during a skirmish. Example: You might run into a whole group of Jigglypuff. I'd say anywhere from 3 to about 10 for wild battles and maybe 3 to six for trainer battles. Scenarios could even be set up where you might battle someone but then all of a sudden some wild Pokemon show up during that battle.
Fights between Rockets/Aqua/Magma could be even more insane, requiring you to face multiple trainers at one time, forcing you to adjust your strategy. Of course like n the RPG's they wont each be given an uber powerful team to make you suffer. All battle would be winnable its just that some would require more planning than others.
Then of course there is terrain to consider, things such as trees, rocks, bushes, houses, water, and lava might also affect how a battle goes. For instance they might limit movement for some types more than others. Also certain types might get more of an advantage in a certain type of Field. Example, water types might get a movement and special attack bonus in water, while others would be limited in how far they can move in water while types that are weak to water might be penalized, much like how rain dance works. Fire types might get a bonus in lava or hot terrain, ground/rock types in deserts, poison types perhaps on some kind of polluted terrain, there could be others too I've just no thought of them at the moment.
As for the role of the trainer during the battle, the way I see is that he'd have access to the inventory and could only use items on Pokemon right next to him, maybe given certain exceptions. Pokeballs for instance might work from a distance, but lose accuracy the further back you throw them from, of course the big exception to this would be Master Ball.
Battles with wild Pokemon could be set up something like skirmishes in Fire Emblem: Sacred Stones. The map itself might be an expanded view world map of whatever continent you are on. Caves could be divided into multiple floors and sections as well as forests and such other places.
Overall i see a lot of potential for a game like this if they do it right. Hell, maybe I'll see if I can't find some software and do it myself. Sadly my copy of flash was lost with my computer crash, so that's out for now but I'll find some way to do it. Perhaps byond might be capable of such a feat.

Also we can't forget about fliers, they would be able to freely move through out the field w/limited exceptions (during Sandstorm or Hail).
Another thing is that it'll create a use for Cut, getting rid of trees in the terrain. And anything that can make Cut useful in battle has to be amazing.
Abilities could have area of effects too. Lightening Rod, Water/Volt/Fire Absorb might be only if the attack is w/in a certain range of it.
Poison and Burn may hurt every time a pokemon moves instead of every turn it takes.
Light Screen, Reflect, Safe Guard would have AoEs around the pokemon that uses it and if it faints than which ever move stays stationary until it fades. That way pokemon will stay close to the one that activated LS,R,or SG but that means they are better targets for moves that hurt more than one pokemon.
Game freak shouldn't start making this game an RPG on its own. More like an extra feature in the new games, or a peripheral that comes with the next pokemon games that you can load your pokemon onto.

Many of your ideas are intrigueing dave. Of course no pokemon should have unlimited movement, although moves like teleport could be used on other pokemon around the user to send them anywhere on the field. the whole idea of this game gives me goosebumps. i hope they do something like this, or else i may have to and belive me I'm looking for a program to allow me to do it.

Well, at least fliers' movements should be longer and not inhibited by terrain. Teleport, there's another move that'll be useful, although it's more likely you'll be able to send that one pokemon any where on the field.
