Obviously, when Recon gets to the awaking of the wether trio, Wally's going to flip out about Rayquaza. After disaster is avoided, Wally's probably going to try and capture it.
My idea is that, when the battle starts, Rayquaza, the jewel in his green pokemon collection, is actually shiny; black, super rare and and compleatly useless to him. Jokes about it being green outside of battle and Wally's imploding (in)sanity would follow.
