Discuss the plot holes and stuff that just didn't make sense in any of the Pokemon games here. Go.
*serve* Why is Dodrio able to use Fly? It doesn't have big enough wings, since it's an ostrich-like thing, so it should naturally be unable to do so. Yet, since you can catch a Doduo around the time you are able to get Fly (in R/B/Y/LG/FR), it seems like you're meant to attach the two.
Why are there two Snorlax in the Kanto games, but only one Sudowoodo in the Johto games?
Why is Misty so slutty in the Johto games, but totally conservative in the Kanto ones?
What's north of Route 25 in Kanto? Are there really wild Dragonite in the waters near the so-called Lighthouse?
Why aren't you able to Surf around Rock Tunnel in Kanto?
Where does Team Rocket go when they're defeated?
Why doesn't the Elite 4 remember you after you come to beat them a second time?
I have more, but breakfast is calling. (I think this is a valid thread. Don't destroy it.)

1. I have no idea. Maybe they can fly because... a wizard did it!
2. They needed two Snorlax to block the both ways to Fuchsia City. There's only one route to Ecruteak, so they needed only one Sudowoodo.
3. Misty has grown in three years... People change when they grow up. So that's why she was so "slutty".
4. I don't think so. Anime and the games are two different things.
5. Who knows... Maybe that just wouldn't suit the game.
6. They probably go to Johto when you beat them in Kanto... And when you beat them in Johto, they start being normal people again. Who knows, some important character in Hoenn and Sinnoh may have belonged to Team Rocket once, but has now given up his/her bad habits. (Or then they've joined Team Magma, Team Aqua or Team Galactic.)
7. Again, a wizard did it. Memory Charms make the Elite Four forget the player's existence.

Umm.... Magic....
Well here I go..... Ahem.
1. How can mighty, all-powerful Pokemon be caught by a mere, ordinary, 10-year old trainer?
2. How is it the the move Earthquake is enough to hurt Pokemon but not other things (Trainers, buildings, etc.)?
3. Why do male Ralts have to go through it's life looking like girls and virtually cross dressing before becoming Gallade?
4. Why do trainers THINK you want to battle them?
5. How is it every team is beaten by 10-year olds?
6. Due to lack of day-night time in R/S/E, does Brendan/May become Pokemon Champions in 1 day?
7. Is it possibly for a horde of Gulpin and Swalot to devour entire nations?
8. Why does Prof. Rowan break the tradition in Profs. named after trees?
9. How come the setting of Pokemon Colosseum is desolate of wild Pokemon because of a it takes place in a desert even though there's hundreds of Pokemon that could survive easily in a desert?
10. What's the point of Jinx?

What's the point of Jinx? 1. It's a video game. Stuff like that wouldn't happen in the anime. 2. That's a good question. Actually, I don't know the answer! 3. Because creators of Pokémon designed them that way. 4. They're so stupid and self-centered. 5. Because they're laughably weak. 6. No, they don't. I guess the pokémon game designers thought that R/S/E didn't need such insignificant things like the times of the day. 7. Yes, I think so. 8. Rowan is a tree. 9. Don't know, never played the game. 10. You mean Jynx, right? Well, hmm, I... don't know.

Jynx used to be black, but people thought it was rascist, so they turned it purple.
1. Why do Mister Mime have both genders, but are still called MISTER mime?

Before Mr. Mime was dubbed genders didn't exist.
Once Gold and Silver came out, the dubbers realized they made a mistake but it was too late to change it.
In Japan Mr. Mime's name doesn't have anything to do with being a boy either.

I just found out Mr. Mime's Japanese name is Barrier, so there's the last part to your question, panda.

Why are the trainers 10? I could never live by myself on the road 5 years ago

I was thinking the same thing: Why do old pokemon professors think that a 10 year old is responsible enough to travel around the country by themselves trying to capture wild (and sometimes dangerous) creatures?

I have a good question: How do wild Magikarp level themselves up? All they know at first is Splash...

You... Good point, I was thinking on trainers training them. Wait! now I remember, it don't work now, but in R/B/Y, Splash is ONLY super effective against tentacool, that's how.
